Mail disappears on phone and computer iPhone

I keep seeing emails post to my iphone and computer and they disappear after a few minutes. Is my private server deleting them? Never had this problem before using imap. I used to have my emails saved in the Mail program on the computer and on my Blackberry until I deleted them.
